1994 yılında eski cezaevi binası içerisinde açılan müzenin giriş kısmındaki avluda taş ve mermer eserler sergileniyor. Burada Lagina Hekate Tapınağına ait friz parçaları, çok sayıda sunak, mimari parçalar ve heykeller sergileniyor. Müzenin kapalı kısmında ise doğa tarihi, arkeoloji, gladyatörler salonu ve Etnografya bölümleri yer alıyor.
DOĞA TARİHİ SALONU
Muğla Müzesinin en etkileyici bölümünde milyonlarca yıl önce bölgede yaşamış olan bitki ve hayvan kalıntılarını görmek mümkün. Muğla’ya bağlı Özlüce köyü yakınlarında bulunan üç adet fosil yatağında yapılan kazılar sonucunda ele geçen bu fosiller deniz seviyesinden 1145 metre yükseklikte bulundu. Bölgedeki bilimsel araştırmalar 1993 yılı Kasım ayında Ankara Üniversitesi Antropoloji Bölümü öğretim üyesi Prof. Dr. Berna Alpagut ve ekibi tarafından başlatıldı. Küçük bir alanda üst üste yığılma gösteren fosillerin büyük çoğunluğu gergedan ve fillere aitti. Bu canlılar, Asya ve Avrupa’yı kapsayan geniş bir alanda yaşamış ve yok olmuş canlılardı. Kazılarda zürafagiller, boynuzlugiller, gergedangiller, hortumlu memeliler, domuzgiller, atgillere ait fosiller ile bitki fosilleri bulunmuştur. Yapılan araştırmalar bu fosillerin başlangıçta ot yiyenlere ait olduğunu ama et yiyen guruplarında bulunduğunu gösterdi. Bu bitki ve hayvan fosilleri dokuz milyon yıl ila 5 milyon yıl arasına tarihleniyor.
ETNOĞRAFYA SALONU
Etnografya bölümünde, Muğla’nın yöresel kıyafetler, günlük kullanım eşyaları, marangoz aletleri, bakır mutfak eşyaları, heybeler, kilimler ve dokumalar ziyaretçilerin ilgisine sunuluyor.
ARKEOLOJİ SALONU
Arkeoloji sergi salonunda Yatağan yakınlarındaki antik şehir Stratonikea ile bu şehre bağlı kutsal alan Lagina ve Sedir Adasında bulunan ören yerinden gün ışığına çıkartılan önemli arkeolojik eserler sergileniyor. Kırmızı figürlü vazolar, pişmiş topraktan yapılmış Afrodit, Herakles heykelleri, metal objeler göze çarpıyor.
GLADYATÖRLER SALONU
Bu salonda Yatağan ilçesindeki kömür havzasında tesadüfen bulunan gladyatörlere ait mezar stelleri sergileniyor. Çok sayıda gladyatör steli bulunması Stratonikea’da bu antik çağın döğüşçülerinin yoğun olarak yaşadığını gösteriyor. Gladyatörler salonunda, Roma Dönemi’nde ün yapmış bazı gladyatörlerin mezar stelleri de sergileniyor.

The Letoon, sometimes latinized as Letoum, was a sanctuary of Leto near the ancient city Xanthos in Lycia. It was one of the most important religious centres in the region. The site is located south of the village Kumluova in the Fethiye district of Antalya Province, Turkey. It lies approximately four kilometres south of Xanthos along the Xanthos River. Archaeological finds at the site, which was never a fully occupied settlement, but remained essentially a religious centre, date back to the late sixth century BCE, before the Greek cultural hegemony in Lycia, which began in the early fourth century. In earlier times, the site was probably already sacred to the cult of an earlier mother goddess she is Eni Mahanahi in Lycia which was superseded by the worship of Leto, joined by her twin offspring. In Greek mythology, a claim for an early cult of Apollo in the valley of the Xanthus, unsupported by history or archeology, was provided by two myths, each connected to an eponymous Lycus. One sprang from the autochthonous Telchines of Rhodes and would have colonized the region at the time of Deucalion's flood; the other Lycus was an Athenian brother of Aegeus driven from Athens, a seer who introduced the cult of Lycaean Apollo, which a folk etymology connected with Lycia and therefore made him its Athenian colonizer: see Lycus. The foundations of the Hellenistic temple dedicated to Leto, and her children, Artemis and Apollo, have been excavated under the direction of H. Metzger from 1962. Archæologists have excavated much of the ruins; discoveries include the Letoon trilingual, bearing inscriptions in Greek, Lycian and Aramaic, which has provided crucial keys in the deciphering of the Lycian language; it is conserved in the Fethiye Museum. The sacrosanctity of the site is the purport of an anecdote related by Appian concerning Mithridates, who was planning to cut down the trees in the sacred grove for his own purposes in his siege of the Lycian coastal city of Patara, but was warned against the sacrilegious action in a nightmare. The site remained active through the Roman period. The site was Christianised by the construction of an early church, which reused cut stone from the sanctuary, but was abandoned from the seventh century CE.

An important part of the castle was destroyed during World War I by a French warship. Until 1979, locals of Marmaris inhabited the castle, which is known to include 18 residences, a fountain and a cistern.
The castle was registered as a monumental structure in 1983 and opened as a museum in 1991.

During the basic excavation, something unexpected happened. A settlement in the region belonging to the late Roman Empire was unearthed. The area attracting attention with its floor mosaics has been taken under protection.

Marmaris is a port town and tourist resort on the Mediterranean coast, located in Muğla Province, southwest Turkey, along the shoreline of the Turkish Riviera. Marmaris' main source of income is tourism. Little is left of the sleepy fishing village that Marmaris was just a few decades ago, after a construction boom in the 1980s. Marmaris still retains its charm due to its exceptional location between two intersecting sets of mountains by the sea. In 2010 the town's population was 30,957, and peaks at around 300,000 to 400,000 people during the tourist season. Marmaris' nightlife rivals anything on the Turkish coast. It is also a centre for sailing and diving, possessing two major and several smaller marinas. It is a popular wintering location for hundreds of cruising boaters, being also served by the nearby Dalaman Airport. Marmaris has a hot-summer Mediterranean climate (Köppen: Csa) characterised by a hot and humid summer and cool, rainy winter. Showers and rain are very unlikely between May and October.
Summers are hot and humid, and temperatures are especially high during the heatwaves in July and August. October is still warm and bright, though with spells of rain, and many tourists prefer to visit in the early autumn, especially in September, because the temperatures are not as hot. Winters are mild and wet. Winter is the rainy season, with major precipitation falling after November. The annual rainfall can reach to 1,232.7 milimetres (48.531 in); the rainfall is concentrated during scattered days in winter falling in heavy cloudbursts which cause flash floods sometimes in flood prone areas. Although it is not certain when Marmaris was founded, in the 6th century BC the site was known as Physkos (Ancient Greek: Φύσκος) and considered part of Caria. According to the historian Herodotus, there had been a castle on the site since 3000 BC. In 334 BC, Caria was invaded by Alexander the Great and the castle of Physkos was besieged. The 600 inhabitants of the town realised that they had no chance against the invading army and burned their valuables in the castle before escaping to the hills with their women and children. The invaders, well aware of the strategic value of the castle, repaired the destroyed sections to house a few hundred soldiers before the main army returned home. The town became known as Marmaris during the period of the Beylik of Menteşe; the name derives from the Turkish word mermer, Greek màrmaron (marble) in reference to the rich deposits of marble in the region, and the prominent role of the town's port in the marble trade. In the mid-fifteenth century, Sultan Mehmed the Conqueror conquered and united the various tribes and kingdoms of Anatolia and the Balkans, and acquired Constantinople. The Knights of St. John, based in Rhodes had fought the Ottoman Turks for many years; they also withstood the onslaughts of Mehmed II. When sultan Suleiman the Magnificent set out for the conquest of Rhodes, Marmaris served as a base for the Ottoman Navy and Marmaris Castle was rebuilt from scratch in 1522. Lord Nelson and his entire fleet sheltered in the harbour of Marmaris in 1798, en route to Egypt to defeat Napoleon's armada during the Mediterranean campaign. Since 1979, renovation work has been continuing at the castle. Under the auspices of the Ministry of Culture, the castle was converted into a museum. There are seven galleries. The largest is used as an exhibition hall, the courtyard is decorated with seasonal flowers. Built at the same time as the castle in the bazaar, there is also a small Ottoman caravanserai built by Suleiman's mother Ayşe Hafsa Sultan.
Nimara Cave is a cave on Heaven Island near Marmaris. Since ancient times, the cave was used as a place of worship. According to the ancient Greek historian Herodotus, human presence in the cave (as well as the old city of Physkos, today called Marmaris), dates back to 3,000 BC. However, excavations carried out by the Municipality of Marmaris in 2007 extended this period to almost 12,000 years back. The research conducted in the cave has revealed the existence of a cult of Mother Goddess Leto, believed to be the mother of God Apollo and Goddess Artemis, in the ancient city of Physkos. The cave is located at the highest point of Heaven Island and was used as a place of worship by the ancient residents of the town of Nimara. The worshipping took place around the main rock that exists even today. This main rock is surrounded by stone altars in a semi-circle raised at about 30 cm from the ground. Offerings to the Mother Goddess Leto were placed on these elevated stones. The offerings were made in the form of cremations, glass beads, terracotta, and sculptures of Leto. The cave was also in use during the Roman period. Nimara Cave has been declared a protected area in 1999.
